In 2016 Rota turned professional at Bardiani CSF, after two previous seasons with Unieuro Wilier (named MG Kvis-Wilier in 2014). His debut for this team was in the Costa degli Etruschi Grand Prix, where he finished in 32nd place. In March he took part in his first Monumento; in the Milan-San Remo race he finished almost four and a half minutes behind the winner Arnaud Démare in 112. In his second season with the green team, he finished fifth in the final classification of the Tour of Limousin and thirteenth in the Tour of Tuscany.

He won two TOPS-20 in France before the season was suspended due to the Covid-19 pandemic, was 6th in the Classic de l'Ardèche and 18th in the Drome Classic. The competition resumed on 3 August with the Trittico Lombardo (he placed 20th) and then took places of honor in the Italian daily races, 28th in the Milan-Sanremo, 13th in the Tour du Piémont, 18th in the Giro di Lombardia and the Tour d'Emilia, 14th and Matteotti Trophy. In October, he was selected to compete in the Giro d'Italia.

On November 16, 2020 the Belgian team Circus-Wanty Gobert announced his arrival for the 2021 and 2022 seasons. There he joined his compatriots Andrea Pasqualon and Simone Petilli for his first experience abroad and at a World Tour level. He started racing with his new colors in France on the Classic de l'Ardèche (20th) and on the Drôme Classic (12th). Three days later he finished 10th in the Laigueglia Trophy before moving to the World Tour Strade Bianche (34th), the Tirreno-Adriatico (22nd) and the Milan-Sanremo.
